The structure of the BFA, as far as decision-making is concerned, is organized as follows;
The General Assembly
The supreme and ultimate legislative authority in the Association is the General Assembly. It is primarily responsible for policy formulation and is comprised of the following:
- Members of the National Council (currently 16)
- Four representatives from each Regional Football Associations
- Two representatives from each of the standing committees
- Two representatives form the National Women’s Football Committee
- Three representatives from the Premier League Committee
- Three representatives from the Northern Zone First Division League Committee
- Three representatives from the Southern Zone First Division League Committee
National Council
The National Council, which meets every six months, is made up of;
- Chairpersons of all the 16 Regional Football Associations (RFA) affiliated to the Botswana Football Association
- Chairpersons of the Premier League Committee, First Division North, First Division South, Women’s Football and the National Executive Members.
National Executive Committee
The General assembly mandates the National Executive Committee (NEC) to implement decisions on its behalf. The NEC is a body which is comprised of nine members; six of which are elected at the National Congress every two years, two (President and Treasurer) elected on a four year terms and the Secretary General (CEO) appointed by the NEC.

National Football Leagues
Over and above these, the Association has a number of leagues that run concurrently, and these are:

- First Division South
Regional Football Associations
The RFAs are coordinated by committees that are elected at Regional Assemblies. These RFAs are responsible for running football at regional level. They are also responsible for administering Divisions 1 and 2. The 16 RFAs are listed below with their headquarters shown in brackets:

Standing Committees
These are structures put in place in accordance with the constitution mandated to deal with or address various matters pertaining to the game of football in Botswana. Currently they are as follows:
- The National Disciplinary Committee has been established to deal with matters of discipline of all members of the association. It is chaired by Mrs. T. Mmile
- The National Referees Committee which is a body representing all referees registered with the Association is chaired by Col. E. Senai
- The National Investment and Finance Committee for dealing with matters of investment, finance and logistics, has as its chair Mr. S. Ramotlhwa.
- The National Youth Football Committee is responsible for matters relating to the participation in football of persons under the age of 17 years. It is chaired by Mr M. Kowa.
- The National Team Supporters Committee has been set up to organize, mobilize and discipline supporters of all national teams. Mr. B. Koontse is the current chairperson of the Committee.
- The National Technical Committee is an advisory committee to the BFA NEC on technical aspects of the game. The Committee is chaired by the BFA Vice President (technical) Mr. M. Kowa.
- The National Medical Committee is to advise the NEC on issues of sport medicine. It is chaired by Dr. G. Tsie.
- The Retired Football Players Committee has been established as a resource to tap onto football expertise and it is not currently operational.
- The Women’s Football Committee is responsible for administering and running women’s football in the country. It is chaired by Mr. A. Podi
- An Ad-hoc committee known as Players Status Committee has been put in place to preside over matters of transfers and registration of players. It is chaired by Dr. M. Mokgwathi.
The Secretariat
This is an implementation body of the Association headed by the Chief Executive. Currently it has three departments (Finance, Administration and Technical), this excludes the office of the Chief Executive.
